Check for and eliminate dangers in the environment. Rabbits use thumping as a warning technique when they sense danger. To your rabbit, danger might be the smell of cigarette smoke, an owl flying by outside or the sound of movement as someone in your household gets up for a drink of water. If it is in your power, get rid of the danger and the thumping should stop.
Comfort the rabbit. Possibly the worst thing you could do if you hear your rabbit thumping at night is to ignore it, as rabbits can literally die of fright if their fears are not assuaged. Get up and comfort your rabbit until it calms down.
Play with and exercise your rabbit during the day. If a bored rabbit learns that it can summon you to its side by thumping at night, it will do so often. To prevent this, spend plenty of time with your rabbit before nightfall. Shower it with affection and exercise it thoroughly. A rabbit that has enough attention from you during the day is much less likely to resort to tricking you into giving it your attention.
